I have Argus TV setup to have my recording save with the s00e00 format. How do I get the shows in the Live TV -> Recordings to be sorted by season and episode number and/or display the s00e00 in the name so I can reruns in order?

You can't at the moment.

Is it a plugin issue or XBMC issue?

XBMC unfortunately. Sorting recordings in general is very flaky at the moment.

So if I want to watch in order I would have to add to the library.
