Trying to settle on something for standardization purposes... seems like the TheRenamer & TheTVDB natively opt for the aired order of shows..
What do you go with?

DVD - basically because of Firefly
I figure the creators have more say in the discs that the on air order..

Airdate - Because 99% of shows are not from dvd sources.
in addition you can select any individual series like firefly and set the scraper to DVD order even if main source is set with non-dvd order.
Firefly problem fixed as above.

Was it from Fox? Then DVD order. Fox should not be allowed to mess with episode order.

Over at TheTVDB it allows you view them in DVD order by clicking the appropriate link. Click on 'all seasons' and then hit the DVD order link and you'll have the list you want.

I have two separate sources for this.
tvshows
tvshows.dvdorder
I just configure the scraper based on the source, and if I ever add a show requiring dvd order, it goes in that source.
