I'm setting up 2 xbmc boxes with mysql, after setting up my main box do I have to rescrape and add my library's to the second box? Or should they get all that via the mysql db?

No, you shouldn't need to rescrape. You don't even have to add sources to the second box unless you want to be able to add shows to the db from both locations.
