You need to disable desktop effects in Ubuntu.
Since I did search, and this was the first thread I cam across I'll add that it I was able to go fullscreen and keep desktop effects. system-->Preferences-->advanced desktop effects-->Geberal tab there is a undirect fullscreen windows option, unchecked this option and it worked.
This is on hardy.
