I am using a Xbox 360 controller with Kodi on a Raspberry Pi.

The d-pad part of these controllers have a special affinity / obsession with diagonals. This causes all sorts of problems when trying to shuffle through a movie.

Is there a way in the configuration where it would be possible to turn a diagonal into a non-event?

Try the keymap editor (https://kodi.wiki/view/Add-on:Keymap_Editor) to map the offending keys to a ‘noop’ action (https://kodi.wiki/view/Action_IDs). 

noop = no action (used to specifically disable a key).
