I was wondering if there was a way to manually send CEC commands from KODI to my TV etc. from the shell or scripts.

Not without breaking existing CEC communication between Kodi and your TV.

You'll have to compile a distribution from source, removing libCEC as an option for Kodi, but adding it back in for OS use. I did that for OpenELEC and could do things like turn my tv on/off via CEC. Unfortunately, I couldn't change inputs on my TV as that is not part of the CEC protocol so I abandoned it.
