My current movie folder layout is:

Films>
HD Single Films>720P>Individual Film Folders
HD Single Films>1080P>Individual Film Folders
SD>Individual Film Folders
DVD>Individual Film Folders
Movie Sets>Movie Set Folder>Individual Film Folders

Is there a way for XBMC to automatically add the fanart, folder image and basic movie set information from the 'Movie Set Folder'?

So far the only option I have found is to press 'C' on the movie set folder and select 'choose movie set thumb' but I have a lot of movie sets, plus two other profiles and it is taking forever to do manually?

If you have too many movies to do manually, you could export the library to back it up in a single file, update the library to see if they turn up. If they don't get refresh into the library, then remove the movie source, and then rescan again into the library. If anything goes wrong, you can always import the backup file back in.
