Thx for the feedback. As much as I don't like to tell people to upgrade, you may have better luck with your Yahama receiver if you upgrade to 4.3.x and then select '16bit' in the Audio settings screen in Frontrow, rumor has it.
Seems like Apple fixed some Audio issues they had.

XBMC: 20110620-862ff92 IOS: 4.2.1 ATV2: 4.1.1
Pioneer VSX-1014TX connected via SPDIF to Panasonic TC-50PX14 (Plasma TV).
TV is then connected by HDMI to ATV2
Using HDMI - SPDIF passthrough on TV since my amp does not have HDMI
HDMI audio, 5.1, AC3/DTS selected
I installed the AE .deb, loaded XBMC and immediately noticed no GUI sounds (which AE has) I then went in and deleted guisettings.xml. Once XBMC was restarted I had GUI sounds and setup all of my audio settings again.
Tested were several forms of video/audio combinations.
Xvid/MP3, H264/DTS, H264/DD, H264/AAC, H264/AAC 5.1.
Everything worked great except for the AAC 5.1 the center channel appeared to be missing. (This was the last video I tried and at the end of xbmc.log)
Other issue I noticed is that all of my videos now take about 3-4 times longer to load then they used to in previous builds. The waiting screen only showed up for 5 seconds or so and now it's almost 20-30 seconds before a movie will start. Not sure if AE has anything to do with this.

Yea. Have been testing Ae from before the public testing....I also noticed the long load tim. Didn't get round to reporting it yet

Previously, I couldn't run the setup this way, as there would be a loud static sound when playing any audio. To remedy this, I would have to do HDMI directly to the TV, and TOSLINK directly to the receiver. This would allow playback of DTS & AC3 content just fine.
With the AE merged, I can go to the setup I stated above (thankfully!). When playing DTS / AC3 content (and doing pass through), it gives me a loud clicking sound. The other sounds plays fine (GUI sounds & other video files). Once I disabled AC3/DTS passthrough all the audio seems to play fine.
xbmc.log - AC3 / DTS disabled (Disregard the NFS issues, I was working out the permissions.)

No Center Sound through HDMI on 5.1 movies after upgrading using most recent here http://hadm.net/xbmc/ae/.
