When adding TV shows now, XBMC is creating doubles of the one episode, for the third season of Star Wars- Clone Wars there is something like 42 episodes instead of 21, is there any way to fix this?

You either have two episodes of each or you changed the filenames or uploading a better quality and deleted the old files. Do a Clean Library and see if they get removed.

Alternatively, you can just try to play both files of the same episode. If you really have both files, XBMC will play both.
