Are you still overclocking the Atom in that case? I have an older ASRock 330, and if I used the ASRock overclocking application in Windows I would get strange timing errors in things. It *appeared* as if those particular applications were querying for system clock rate but getting the wrong (i.e. stock) value rather than the actual value. In ZSNES it would manifest as choppy playback; in XBMC it manifested itself as video files playing at an incorrect frame rate (or somesuch - basically looked like stuttering).

OC from the BIOS rather than from a Windows application may not exhibit the behavior, but I never bothered to explore.
