Is anyone else having issues where adding a new library the run automated scan is not saving, even editing it again after adding the source doesnt seem to work.
Is there a setting somewhere I can change manually to get this working in the mean time?

I'm pretty sure that setting is a One Time Only scan. If everything is setup correctly scan will run whenever to start XBMC or you choose Update Library from the Movie or TV series list. There's also an addon that will run a library update every X minutes. There is a setting called "Update Library on Startup" in the system menu.

ah that would make sense, I swear I had the update library on startup checked and it wasnt running but maybe I didn't.
For some reason I was thinking I needed both set.
