No doubt, hdmi does have compatibility issues. Without being to explain it, audio tracks can cause the video to drop frames. It may be worth seeing if this applies to you by selecting a different audio track where available.

Did you find anything in the tv mannual that provides compatiblity data for resolutions and refresh rates. eg. Although mine has 3 hdmi ports, only one of them supports 720p/hdmi at 50/60 htz.

I am plugging the Mac Mini directly into my TV. The first port is marked "HDMI/DVI" and the second one is marked simply "HDMI". The Mac is forced into 60htz on the first port, 30htz on the second port. In the TV's manual, it lists the refresh rates for the HDMI interface as:

Horizontal Freq (htz) / Vertical Freq (htz)
33.72 / 59.94
33.75 / 60.00

It seems like this TV either has poor support for HDMI or perhaps needs repairs. Perhaps it's time to return the Mac Mini to purchase a new set.
