Flatten Movie Sets not working

I searched and didn't see anyone having this issue on windows.

I have an ATV2 with XBMC and the advancedsettings.xml works perfect.

However on windows the flattenmoviesets command seems to be ignored.

Anyone have this issue?

Eden2 on both.
