My music is stored as such:

Music
-->Lossless
----->Albums
-->Lossy
----->Albums

I keep both because I like to play lossless whenever possible, but my iPod will obviously not play FLAC files so the lossy folder has ALL of my music in it. While in XBMC, I would like to play the FLAC files of what I have, but what I don't have lossless is still in the lossy folder. If I import the whole music folder into xbmc, I will have duplicates of the songs that I have lossless and lossy. Is there a way around that?

Not that I know of. I just add "Remastered" to the album names for FLACs - then both versions show up, but I can easily see which to pick.
