I'm using XBMC 11.0 Eden RC2 on two Win7-64 machines, and recently have shared the video db through mysql (all videos are stored on a NAS) using wiki tutorial. Things where hard but works..... only:

When add tv-shows, (each tv-serie is stored in one folder with its episodes -files-), some of the folders(tv-shows) are then "auto" marked as watched, and the mark persist. Cant remove it. Those tv-shows that are really watched, I marked them and the folder markes without any problem, also each file (episode) is marked.
Only happens on some folders....

Did you check another skin?
I would bet that this is a more general question, as watched overlay comes from an global info label...
