I am having the same issue except that I am also getting corrupted fanart.jpgs in the media directories. This is usually after I have exported the database. This is a real pain the the backside. I have been at this for 5 days now and have had a 100% library one day and when I log on the following day, 50% of the fanart is trashed on the drive. There appears to be no rhyme nor reason to it.

I haven't been able to source a solution for this - though I've never exported the database, so it may be independent of that.
