I installed mysql on my aTV and Windows machines and while it does sync the libraries it doesn't do what I'd like.
I am looking for a solution (if it exists) that would sync the "files" section under "videos". Is it possible to sync this? My issue is that my content is not structured properly on my drive to take advantage of TV show libraries. But I would love to be able to sync watched status and position via the files section of my content.

It should sync the files watched status as well, but only if the sources appear to be the same on both machines (since it is url dependent). So even if the file is local on the PC, you should make the source path appear as a network path so that they are the same as the ATV2.
You can make easy links to the XBMC wiki using double brackets around words: [[debug log]] = debug log, [[Add-on:YouTube]] = Add-on:YouTube, [[Adding videos to the library]] = Adding videos to the library, [[userdata]] = userdata, etc |
