An Intel cooler is 2-1/8" or 54mm. It will not fit in the E-i5. There is ~43mm between the motherboard and the underside of a standard 9.5mm 2.5" drive.

I have not but 3mm wouldn't be much airspace above the cooler for it to breathe. It pulls air down from the top like most coolers.

If you can use an mSATA SSD instead of a 2.5" SSD you can remove the top bracket where the drives are installed and then have enough airspace. That's be a really nice setup.
