One question I have about it though is, can you set what mode that FLIRC will operate in on the remote? my C560S remote has 4 modes AMP/TV/BD/DVD. Can I have FLIRC only work when the remote is in DVD mode?

You program it with whatever button command/signal you want from your remote.
