That's when the HTPC is idle
I don't know what the high temp corresponds to... but that can't be good, right?

Temp 1 releates to your CPU however there seems to be a bug in speedfan not reading this correctly from some BIOS's. My advice reboot go into your bios and check your CPU temps. If all is fine just ignore it. If the temp is 64c open the side of the PC and check the CPU cooler is running. If so check the cooler is seated correctly, again if so you may want to consider removing it and reapplying some new thermal paste. Buy my money says alls fine and its a bug in the software.

Speedfan often gave me incorrect temperatures. I use AIDA64 and Realtemp.

Something is completely wrong with those readings. Not necessarily your HTPC.

After checking the temps from the BIOS, I get around 55 C @ idle. Something is definitely not right. I guess I didn't do a good job applying the thermal paste. I'll have to give it another shot...sigh.

So the temp was in the mid to high 50s in the BIOS. The mobo even started to beep 5 times when I boot it up, it still does boot though...
I took everything apart, cleaned the processor and the Big Shuriken cooler, reapplied some thermal paste following the instructions from the Artic Silver website.
The temp was at around 35 at idle, no more beeping.
Everything's fine, right? Wrong, today the beeping started again and the temp is back in the mid 50s. WTF !?
Don't know what to do at this point... Maybe I just suck at applying thermal paste?

If it beeps on startup,..you have other problems,.....
Sometimes the number of beeps relates to what the problem is,....
Either go to the manufacturer of the mobo's web-site and look for beeps on startup or Google it.

You might just find the exact description of what your problem is.

Here's a start: http://search.yahoo.com/search;_ylt=Almz...=yfp-t-553

and this site is a perfect example of what beep codes translate to:
http://www.computerhope.com/beep.htm

Here is what the site says about AMI BIOS beep codes (as an example since I don't know what yours is)

Below are the AMI BIOS Beep codes that can occur. However, because of the wide variety of different computer manufacturers with this BIOS, the beep codes may vary.
Beep Code Descriptions
1 short DRAM refresh failure
2 short Parity circuit failure
3 short Base 64K RAM failure
4 short System timer failure
5 short Process failure
6 short Keyboard controller Gate A20 error
7 short Virtual mode exception error
8 short Display memory Read/Write test failure
9 short ROM BIOS checksum failure
10 short CMOS shutdown Read/Write error
11 short Cache Memory error
1 long, 3 short Conventional/Extended memory failure
1 long, 8 short Display/Retrace test failed

Gort, I had already checked these links.
The weird thing is if I have a keyboard connected to the HTPC it will not beep on restart. But it will beep when I turn if on from a shut down state.
Without a keyboard it will always do the 5 beeps.

Does a HTPC need to always have a keyboard plugged in?

I've had machines that had a bios setting for "don't boot without a keyboard" or something similar. Check through the bios and make sure there's nothing there. That has nothing to do with why the CPU is 55C though Smile When I've seen temps like that on my machine it was one of:
- cat hair or dust in the CPU heatsink
- cat hair or dust in the fan grilles
- ambient temperature in the room was hot (30C or more)
It sounds like none of that is likely in your case.

Or the most common....

A really hot cpu or graphics card in a very small case.
