Go to the show folder in file view, bring up the context menu ('c' or right-mouse-click), select Change content, then the Settings button, and turn off DVD order. Save and refresh.

Do you have a debug log from after doing that? Because the issue is clearly that you have DVD order on, but have the files named to aired order (and those steps should have fixed that).

Alternatively you can rename the files to DVD order, e.g.

Adventure.Time.S01E01.1E01.2.Slumber.Party.Panic.1080p.WEB-DL.AAC2.0.H.264-Chotab.mkv

In your second log, you still hadn't turned off DVD order. You can tell because the episode guides (lines 1594, 1751, 1893) all still use 1.1, 1.2, 2.1, etc. in the <epnum>'s for seasons 1-3 (Don't know why it's not for 4 and 5, maybe the DVDs just aren't out?).

Highlight the Adventure Time folder in File view, press 'c' or right-mouse-click,
In the context menu select the last option 'Change content',
In the "Set Content" dialog press the 'Settings' button,
In the "Settings - The TVDB" dialog make sure the 'Use DVD order' setting is off,
Press OK,
Press OK again,
Press 'i' to bring up the info screen,
Press Refresh, and select 'Yes' to refresh info for all episodes.

Sorry, if I went a little full-on "For Dummies" there, but there must have been a step you missed when you did it the first time (perhaps by not pressing one of the OKs, just going back).
