I've had to reset my library a few times. Is there a way to quickly mark whole seasons of shows as watched or do I have to go episode by episode?

You should be able to do the entire show. When you're in the list of shows:
1- highlight the show in question
2- bring up the context menu (probably 'c' on your keyboard)
3- select MARK AS WATCHED from the menu.

Select the TV show and bring up context menu and select mark watched. You can only mark per tv show/season/episode.
XBMC will seem frozen for a while as it processes and marks all the episodes under that showname, the more it has the longer it will take, 1 second per episode give or take.

You can press 'w' on your keyboard directly to mark selected item as watched/unwatched or map 'ToggleWatched' to your remote button.
