Linux Scrapers dislike my directory structure

First off, I'm absolutely loving XBMCbuntu 12.2. Quick and easy setup, managing from command line is great! :-)

The only issue I can't seem to find a solution to is my directory structure for TV shows. I have everything on the filesystem like this:

I have 'TV' as a source in XBMC:

~\TV\Channel Name\TV Show Name\Season #\

When I run the default scrapers for 'TV Show Name' it finds the correct show, indexes it, etc. If I happen to slip up and run 'scan for new content' on the 'Channel Name' level or the global 'update library' it tries to index the channel names and that's when things go wrong. Then it picks up shows that are not there and incorrectly identifies others. I have to manually go and 'Set Content' to None and remove from library to clean up the database again.

How can I tell a scraper to only index from ..\..\TV Show Name\Season #\??

Any tips for managing the database from command line or solving this outside of XBMC?
