You may find this interesting:

Your motherboard has an Atheros Gigabit network controller. Apparently, this particular PHY and Linux kernel module atl1c don't play too well together.

Here's a link for downloading and compiling an updated driver that might work better for you. [url=http://www.linuxfoundation.org/collaborate/workgroups/networking/alx]Here[/ur] is the page with the download and installation instructions.

Intel NIC, Nvidia GPU and cold beer - three most important prerequisites when working with Linux.
If I helped out pls give me a +

A bunch of XBMC instances, big-ass screen in the basement + a 20TB FreeBSD, ZFS server.

Did you enable jumbo frames? Could help when working with large files:

What the OP is describing will not be helped by jumbo frames. He's seeing loss of traffic due to faulty drivers most likely. Jumbo framing on a small network setup is, unless there is an exotic setup, unnecessary. Plus all equipment has to support it for it to work, if one piece of gear doesn't support them, then jumbo frames will actually cause more problems due to queue overloading and fragmentation.
