The audio sounds like a tick, stutter or maybe a skip. And it happens only during some parts of the movie, possibly related to bass.
I notice it MUCH more on DTS movies, but I ripped my first blue-ray and I ripped it down to both 2 channel and AC3 tracks and the popping is still there (and noticeably louder as AC3.)
The version of XBMC I am running is 13, alpha 5 from PPA.
The processor is an i3 - 3220 using onboard audio and video.
The system is hooked up via optical to my decoder/stereo and the TV via HDMI (no audio.)
My xbmc startup and play log is here minus a bunch of stuff I snipped about about file scans.
