Ok, so this has bugged me for years since using XBMC on Mac OS.....
My Apple remote and my Logitech Harmony 650 have the same issue - they both work fine with XBMC but after sleeping the system and then waking it up by pressing any of the buttons, the remote reverts to controlling my Mac system (like volume up & down, and controlling music in iTunes) rather than navigating XBMC menus. If I quit XBMC and re-start it, the remote re-gains control of the menus etc....
Any ideas why this might be happening?
