Once I have all my metadata and artwork how I want it, how do I go about locking everything so nothing gets modified or overwritten in my media folders?

Nothing. XBMC won't change or update the metadata unless you specifically refresh the information on something. You can back it all up so that it will always scrape the same way by using export (wiki) with the "multiple files" option.
