XBMC picks incorrect jar folder to play?

I appologize if I put this in the wrong forum.

I've used AnyDVD HD and XBMC for a couple of years, now. I've never had an issue where a blu-ray iso plays out of order before. Recently had a new movie I purchased backed up and placed on my server. Play it back on XBMC and the movie is actually about 3 minutes longer than is really is. Playback shows a short scene about four times throughout the start of the movie in an odd order.

Slysoft AnyDVD support says XBMC is simply picking the wrong jar folder to play. If I manually find and play the correct one, the movie plays fine. This is my first ever movie to not play correctly.

Why does this happen?
