Openelec has a setting to delay start until network is ready. Suggest you try that first.

Yep I found that and turned it on. I have yet to power down or reboot to test it out but I'll update the thread when I do.
Server: Synology Diskstation 1511+ with 8x WD Red NAS 3TB drives, DSM 5.2

Well the wait for network seems to gave done the trick as I rebooted and it paused a couple seconds and the booted up and all my sources were intact!
Did a shut down and cold boot and retained sources as well. That wait for network seems to be the ticket.
