I'm trying to find a way to prevent the "Ask" popup window when running automated Clean process. It's my understanding that Gotham and later versions will not perform a Clean if a source has been lost so there seems little need of this popup since it will delay other processes until someone responds manually.

This will be in Helix. I'm not sure if the patch does apply cleanly to Gotham, but if you're able to build from sources it's at https://github.com/xbmc/xbmc/pull/5324.
