I can't seem to figure out how to change the overlay image used for when a TV episode has been watched. It defaults to that checkmark image, but I can't find how it is referenced, or how to change it.

The overlay images are in the media folder, and named "OverlayWatched.png" etc.

So the only way to change it is to overwrite the existing png files?
How would I go about extracting them from PM3? Up till now i've only added my own new files.

you can use a tool like XPR Express to extract the PM3 textures.xpr and recompress it
or download the SVN of the skin and get the original images (SVN client application needed)

Actually, I just browse to the SVN in Firefox and download what I need - this link has always worked great for me for grabbing a few files here and there:
