Harmony 650 on Vanilla Kodi install - can't figure out the whole thing

I have installed Kodi 15.2 over a clean install of raspbian on RPi2 (I tried OSMC and LibreELEC but neither could pick my wifi so I gave up and went vanilla where wifi works fine). I connected a DIY IR receiver directly to GPIO and configured lirc to extend where it "understands" that the remote is sending something its way (when I stop the lirc server and mode2, it will print some codes when I press buttons on the remote).

This is where I got stuck - I scanned through a lot of documentation on how to get things going, is there a simple description of the next steps I need to take to get going with my setup and Harmony 650 (I guess I could upload any other profile to harmony)? Some instructions refer to enabling the GPIO IR but I don't seem to find any of these options in the kodi system/settings menus.

Appreciate your input. There are multiple instructions on how to get going with these but I am genuinely lost here.

You should attempt to solve your bigger problem before resolving to use software outdated by 2 years. Whatever causes your WiFi issue will certainly be a problem in the future. Is you setup excessively far from the AP? How do you power this pi?

I don't need help resolving wifi issues I don't have. My question is about lirc and remote control setup.

So no wifi problems? You seem to be giving conflicting info here... Anyway, good luck...

I have configured my Harmony 700 as a 'Microsoft Media Center PC' and it works fine with the standard Microsoft remote receiver. I am guessing it will probably work with your solution as well.
