Should I rip disks in to folders or isos?

Hi- new to all of this. I have a mymovies system and will be moving to a windows home server soon. I would like to take an appletv and apply xbmc to it, and read the disks off of the windows home server. Is this possible

i generally stick to iso's. ripping to folders becomes a pain in the ass later on if you decide to encode them. I use handbrake to encode and dvds ripped to a folder wont encode with it, iso works like a charm though.
