well my Remote Buddy trial ran out so I tried some of the suggestions from the Plex forums:
sudo mv /System/Library/LaunchAgents/com.apple.RemoteUI.plist /System/Library/LaunchAgents/com.apple.RemoteUI.plist.bak
sudo mv /System/Library/LoginPlugins/BezelServices.loginPlugin /System/Library/LoginPlugins/BezelServices.loginPlugin.bak
This seems to have worked for me. I'm back in Harmony mode and my Info, Prev, Menu etc buttons now work as before and I longer have any iTunes/FrontRow problems.
Now I'm not saying this might not have caused other things to go wrong (I've heard mention of it breaking some of the special keys on iMacs/Macbooks or screwing up Mighty Mice) but for me it's fine (I have no keyboard plugged into the Mini and all the Mini does is XBMC).
