Help! Some movie folders turn up empty

I have a Windows share with my movies collection on, and when I connect to it with my Linux machine running XBMC almost everything works fine. The problem is that some folders (directories) containing movies turn up empty in XBMC, although the files are there when I browse the folders in Windows. I would very much appreciate help on solving this mystery.
