You can see that the second file has a 6 channels AAC audio. At present there is no device that can decode a 6 channel AAC so the appletv will downmix it to two channels the receiver will then use dolby pro logic to play it and the tv just leave it as stereo

Makes sense. I guess I'll be using iSkysoft as my preferred encoder instead of handbrake for more desirable results and *much* smaller files.

The AC3 track is a copy of what is in your source file so it is of course bigger than an AAC 2 channels but it is better quality as it is exactly as the source material with no additional compression

But I gain more than 50% space back when using ACC 6 channel via paid software

I guess its more a matter of preference now
1) manually switch audio tracks + larger file
2) no audio track switching when enabling stereo downmix

The iSkysoft should also support AC3 and as I said you could just encode with handbrake two channels and save even more space as no decoder can process a 6 channel AAC
