Is there a way to preserve the directory structure as I have it set up on my HDD.
Movies
|+ Documentaries
|+Stand Up Comedy
|+Disney
I use confluence skin. I view everything in library mode.

Nope. It's file mode or library mode and that's it.
You could probably add a couple of smartplaylists to differentiate things if you really want to. Always read the XBMC online-manual, FAQ and search the forum before posting.
