I'm building my HTPC this weekend and am planning to use XBMC (10.1 “Dharma”) as the front-end with an Aeon based skin.
However, there appears to be several different versions of the Aeon skin available (Aeon MQ2, Aeon65 and Aeon Nox), but I'm not clear on what the differences are between the different versions.
Can anyone please help me out by explaining the differences between these three different Aeon based skins?

There's a can of worms....
The best suggestion is try them all and see what works best for you. There are so many different aspects to the skins there is no direct way to compare them. Good Luck and watch the responses fly...

MQ2 is the heaviest resource-wise (though there's a "lite" mode) and most full-featured. Nox is the lightest and simplest. Aeon65 is a bit older and not as well-maintained currently as the other two.
I prefer MQ2 both in terms of aesthetics and features, but they're all good.

My questoin was how do the various Aeon based skins compare in terms of features, not which is best as I agree that is a subjective question which will be different for different people.
