Running XBMC as a upnp server only?

XBMC is the best upnp server I know of.

Is there any way to run it as only a UPNP server, without the media player or GUI?

I want this for a headless, low-power server, so I don't need it running full xbmc.

I've thought about this before but in reality the media capability and GUI of XBMC is it's two main features imo. What you are trying to do should be easy to do with just Ubuntu server:

Two upnp servers which run on Ubuntu server are Mediatomb and Ushare which is extremely light weight, you should try them out,

Do you know how I can export XBMC library metadata to one of those servers?

I'm not sure what your after in a upnp server, whats so special about the xbmc upnp server?
