I read on the ATV2 FAQ that iOS 4.4 is needed for Eden, true?
I have always been apprehensive on upgrading the iOS in case of breaking compatibility with XBMC.

FWIW, I am having the same issue(s). I bought a new ATV yesterday for a friend and ran into the same issue. I started from scratch many times in an attempt to see where the problem lay. If I installed XBMC from Cydia I got a 'Frontrow app md5sum is unknown, not patching' error and wound up with no XBMC button. The last attempt was as follows:
1) Clean Seas0nPass install
2) apt-get update; apt-get upgrade
3) Installed NitoTV
4) Installed XBMC from NitoTV
<at this point everything worked>
5) apt-get update; apt-get upgrade
<no Lowtide/AppleTV>
On my ATV, which works fine and is running Eden, there are two updates available:
mobilesubstrate
uikittools
I am reluctant to upgrade them in case they are the one responsible for the failure of Lowtide/AppleTV to launch after a reboot.

I'm having the exact same problem, have re-jailbreaked 5 times already! Somebody please help!

I updated mine via nitotv by simply removing then reinstalling xbmc.
