Hi! Is there a way to hide specific files from file manager based on their extension?

No, not by file extension. But you can place those files in a folder that's:

hidden (folder name prefixed with a period and assuming you don't have "Show hidden files and directories" enabled)
or placed in a path that's not defined as an XBMC source
