I have some seasons on certain V shows that need renaming as although they ar numbered by episode, it's not in a recognised way.
How can I use EMM to do that automatically?

Ember can only rename episodes or tv show folder, not season folders directly. But if you rename the episodes, the season folder will be renamed automatically.
Check "Settings => Modules => Renamer" and look what "Tools => Bulk Renamer" says.
